The trace is determined from a trace star and the slit boundaries are determined from the flat field image. Note that the object spectrum may have gaps of near-zero-level flux covering an entire order or more. The object position is interpolated from other orders. So as long as the spectrum is not very faint for more than a few orders, "makee" should be able to extract all of the orders.
